Growing up in Athens, Alabama, Watkins attended Athens High School. In the first two games of his junior season, he scored touchdowns on punt and kickoff returns. He caught 44 passes for 847 yards and 12 touchdowns during his senior year, earning a spot on the second team of the 6A All-State. He turned down offers to play collegiate football from Samford, Georgia Southern, Middle Tennessee State, and Western Kentucky in favor of Southern Miss.
Watkins sat out his actual rookie year. He had 23 receptions for 337 yards and two touchdowns the next season. Watkins was voted as the First team All-Conference USA as a redshirt sophomore and led the Golden Eagles with 72 receptions, 889 receiving yards, and nine touchdown catches. Despite missing the first two games of the season due to a suspension, Watkins was once again a first-team All-Conference USA pick as a redshirt junior after receiving 64 catches for 1,178 yards and six touchdowns.
